I totally can't think of which one would be on the top for me, per se.
I'd have to say it's a dead tie between:
The Legend of Zelda: Majora's Mask - Deku Palace The Legend of Zelda: Ocarina of Time - Forest Temple Legend of Mana - Moonlit City Roa Super Mario RPG - The Starlight's Flower

Command & Conquer had some really good ones by Frank Klepacki. Favourite one was Act on Instinct.
