If that one episode had to come from the Dan Era, I'd probably go with the Finale of Battle Kid: Fortress of Peril.
If I got to choose a series, my favorite would go to Chulip, though Gradius III almost edges it out.
Again, limiting myself to Dan Era, favorite series would be Skyblazer, with Super Mario Sunshine a close second.
